protein-docking-hdock
From the author
Submits protein-protein docking jobs to the HDOCK server and retrieves the resulting Docking Score, Confidence Score, ligand RMSD and ranked complex models. Uses plain HTTP form submission against the HDOCK server rather than browser automation, supports PDB files, PDB ID:ChainID references and FASTA sequences for both receptor and ligand, records submitted jobs to a CSV so results can be collected later, and can poll for completion. This skill should be used when running protein-protein complex structure prediction on the HDOCK server, checking the docking score of a submitted complex, or downloading top-ranked docked models is requested.

- protein-docking-lightdockssinder/bioinformatics-agent-skillsRuns LightDock protein-protein docking locally by driving the lightdock3_setup.py and lightdock3.py executables, then extracts the best docked complex. Parses the GSO swarm output files with the correct field semantics (glowworm id is the line number, not the LigID column), selects the latest gso_<step>.out by numeric step rather than dictionary order, and generates conformations from the origin-shifted structures that the setup stage produced so the receptor and ligand stay in a consistent coordinate frame. Supports batch receptor-ligand grids, resumable execution, incremental score logging, and DFIRE-based ranking. This skill should be used when protein-protein docking must be performed on the local machine, when a swarm-level score ranking is needed, or when the best docked complex model must be generated as a PDB file.Science★ 75
- diffdockaipoch/open-sciencePredict small-molecule binding poses with DiffDock-L (Corso et al. 2023/2024, github.com/gcorso/DiffDock) — blind diffusion docking that places a ligand into a protein pocket without a predefined search box and ranks the samples with a learned confidence model. Reach for this skill to dock a SMILES or SDF against a PDB, to generate ranked 3D poses for a small fragment library, or to get a starting pose for downstream rescoring. DiffDock predicts geometry, not affinity.Science★ 5.4K
- alterlab-diffdockAlterLab-IEU/AlterLab-Academic-SkillsPredicts protein-ligand binding poses with DiffDock diffusion-based molecular docking from PDB structures and SMILES, producing pose confidence scores for virtual screening and structure-based drug design. Use when docking ligands into a protein, generating binding poses, or screening compounds against a target; not for binding affinity prediction. Part of the AlterLab Academic Skills suite.Design★ 84

- autodock-vinaK-Dense-AI/drug-discovery-agent-skillsStructure-based docking with AutoDock Vina, Vinardo, and AutoDock4 through the Meeko toolchain. Use this skill to define a docking box, prepare receptors and ligands as PDBQT, run single or batch docking, rescore, and interpret affinities, poses, and ligand efficiency. Covers box definition from a reference ligand or pocket residues, protonation and tautomer decisions, flexible side chains, exhaustiveness and seeds, redocking validation, and virtual screening over compound libraries. Also trigger on vina, smina, gnina, mk_prepare_ligand, mk_prepare_receptor, mk_export, scrub.py, PDBQT, autogrid4, docking box, or binding-pose prediction.Other★ 51
- protein-structuressinder/bioinformatics-agent-skillsAnalyzes protein structures from PDB files: parses ATOM/HETATM records with a dependency-free pure-Python parser, computes radius of gyration, gyration tensor and dipole moments, assigns secondary structure via DSSP or a built-in Kabsch-Sander hydrogen-bond implementation, and optionally retrieves UniProt metadata. This skill should be used when secondary structure assignment, Rg, shape analysis, DSSP, PDB parsing or protein structure annotation is requested.Science★ 75
